Ну и смотреть логи, по умолчанию /var/log/zabbix/zabbix_server.log (Указывается в том же конфиге параметром LogFile)

Это скорее всего к проблеме не относится, но стоит выставить параметр Hostname в конфиге агента в соответствии с документацией https://www.zabbix.com/documentation.../zabbix_agentd

У меня его к сожалению нет, ставил zabbix с диска (готовый образ)

Хм, ладно, про это патом.

Для начала поставьте в:
/etc/zabbix/zabbix_server.conf
CacheSize=128M

В логе записи про то что не хватает кеша а не свободного места на диске.
Поэтому процесс убивается когда кеш забивается.

и

Timeout=30

Также вижу в логе
2098:20160614:122823.584 SNMP agent item "ifOperStatus" on host "eoip.r1.cs.nvk" failed: first network error, wait for 15 seconds

Что случается когда соединение с агентом прервалось или запрос достиг timeout который по дефалту стоит 3 секунды.

После изменения конфига
systemctl restart zabbix-server
и пробуем.

Сделал, сервак запустился, а как логи автоматом чистить если забивается?
