It's very easy to make your own installer as the source is included.
I have my own one with a customized source, so it's also copying the powershell scripts and filling in my server info.

But that's not even needed.
Just replace the binaries in the NSIS folder to create an updated installer.

When I just ran the msi, some of the values that got defined during the setup were not how they were when I installed it. So then I ran it again, specifying the switches to populate those fields like I did when I first installed it. After it finished, the window service was deleted. I had to run the install a second time and it put it back, so I felt like I was missing something.

p.s. The command I ran to install it was:
msiexec /I "zabbix_agent-3.4.7_x64.msi" HOSTNAME=host.contoso.com SERVER=10.1.2.3 SERVERACTIVE=10.1.2.3

Service deletion has been a problem for ages but just today I sent scotty a mail about fixing the issue in package.

If you want to fix it yourself, you have to change RemoveExistingProducts action sequence number in InstallExecuteSequence table to 1450. To do that, you need ORCA tool found in Windows SDK.
