Simple checks in maintenace mode

We've started using Zabbix recently and since we want to use it for all monitoring and alerting of our 24/7 broadcast environment we also use custom templates and alerting.
Last night a colleague placed a system in maintenance mode, however when he shut the application down I still got an alert saying it was down. The alert was generated by a simple check. All other monitoring items that generate alerts are from the Zabbix Agent and didn't generate a warning.
Is it a known issue Simple Checks are still being run while a system is in maintenance, or is it something in my configuration? The simple check alert was generated 1 minute after the system had been put in maintenance, so it might also be related to an old value I guess?
BTW: Since I'm new on this forum I guessed this was the best topic to post this too, I've done multiple google searched and couldn't come up with an answer so far. I hope anybody here has an idea!
