I have not seen this specific issue, but it seems related to other issues around the applications.
When I link the first template, all is well.
If I link another, the apps disappear from all previous ones.
If I unlink one, the apps disappear from all previous ones.
A current workaround for all of these issues is to unlink all of the templates for the server, save the server, then add all of the templates back. This works for adding or deleting.
