Duplicate host names on different proxies

I have run into an issue with a large system I am building out. It seems that sometime in the past my company managed to create two domains with the same domain name and going by a standard host naming convention we being dumb as a rock now have at least four hosts with the same name. This is not a problem because the domains d not touch. But now they want to have Zabbix monitoring using proxies. My question is will this be a problem or not?

The hostname to Zabbix is whatever you put in zabbix-agentd.conf Hostame, so you can assign a unique host name to each.

We normally use the hostnameitem=system.hostname, In our system I will not have access to these systems. I am not sure hand editing each of the agent config files is a viable solution for our deployment
